HPLC vs. Mass Spectrometry: Understanding How Peptide Purity Is Actually Verified

HPLC vs. Mass Spectrometry for Peptide Purity
When a supplier states that a compound is ≥99% pure, the natural follow-up question is: how was that measured? The answer matters more than most researchers realize.
High-Performance Liquid Chromatography (HPLC)
HPLC is the most common purity testing method for research peptides. A sample is dissolved in a solvent and pushed through a column that separates molecules by their chemical properties. A UV detector measures how much of the solution passes through at each retention time.
What HPLC tells you:
- The percentage of the target compound relative to everything else in the sample
- The presence of synthesis by-products or degradation products
- Whether the compound has oxidized or aggregated
What HPLC doesn't tell you:
- Whether the compound is actually the molecule it's labeled as (identity confirmation requires MS)
Mass Spectrometry (MS)
Mass spectrometry fragments molecules and measures their mass-to-charge ratio, producing a molecular fingerprint. For peptides, this allows identity confirmation at the molecular level.
What MS tells you:
- Exact molecular weight, confirming the compound's identity
- Detection of amino acid substitutions or truncations that HPLC would miss
- Structural integrity of the peptide sequence
What to Look For on a COA
A credible Certificate of Analysis for a research peptide should include:
- HPLC purity percentage with a chromatogram
- MS confirmation of molecular weight
- Testing laboratory name — ideally ISO/IEC 17025 accredited
- Lot/batch number for traceability
- Test date (purity data older than 12–18 months should prompt re-testing)
